I would take her in to the vet to re-check thyroid levels - is it possible she vomiting her meds??
My 16 yr old cat Duffy had Hyperthyroid - I went with Radioactive Iodine Therapy & she's now cured, so I'm not familiar with the size of the pills but we have another member - Chico2 - whose Hyperthyroid cat is on meds, you could pm her and compare notes.

Growler, the fact the "stones"vomitted are dark means it's probably not her meds coming back up.
When any of my cats vomit,I always check what it is,in our case usually grass. This kitty,at her age probably needs to see a vet,I am certainly no vet,but I don't believe these dark thingys have anything to do with her Hyper-T meds. My Rocky would spit out the 1/4 pill he takes, until I started dissolving it in a little bit of his wet food.
