Aw, she's a sweetie!!
My advice would be to move the crate into the bedroom at night, so you're way ahead of me!
Also, I'd leave the crate open during the day when you're home and put her toys in it so she associates it with something other than mom and dad being gone. Our dogs are all older and trustworthy in the house, but we still have a couple of kennels available for them to use if they want a 'safe' place, like during a thunder storm (we have a couple with storm phobias).
