Unhappy New Cat

I really need some advice.

I brought a new cat home yesterday as a companion for my 3 year old cat Sophie. The new cat, Captain Cookies, is 9 months old and is adorable and for the record, my 6 year old named him.

When I allow them brief introduction periods, Captain Cookies just walks about and does not bother with Sophie. He came from a shelter so he is accustomed to other cats.
Sophie, on the other hand, is a complete other story. I knew to expect hissing and growling and all that but what i did not expect is for Sophie to physically attack anything (or anyone) with the smell of the new cat. This is of concern because the new cat will let anyone play with him and the kids love it. But Sophie is even hissing nad scratching at the kids when they just run by her. I am concerned for the saftey of my children and my other cat. She is just not coping well with this. The cats are living in segregation with Sophie having free reign of the house and Captain Cookies living in a spare room for now.

I have agreed to give it 2 weeks before deciding to move one out, but I need to know how to at least get them to tolerate each other.

Do any of you have any advice to getting Sophie to at least give Captain Cookies a chance?
