I know a lot of folks that have kennelled and their pups come home with a few different behaviours. You have to remember that if you have a place that has an indoor\outdoor run set up they are learning to pee an poop whenever they want and where. Maybe go back to the basics for a couple of days to remind them the routine. Going outside every few hours and monitoring closely until they get it.
I wouldn't rule out a vet visit either just to be sure they haven't picked something up.
