Puppy Training

I just found out that our new pup (12 week old Paws) has been pooping in our bedroom at night. She's always slept in our room, ever since we got her a month ago. At first, she would whine for us to wake up and take her outside when she needed to go during the night. Then she seemed to be able to hold it until the morning, so every night that she didn't need to go I praised her "Good Puppy sleeps through the night" etc and praise her again when she goes outside first thing (which she always does). But today I realized, that she had been pooping in the corner of my room, in one tiny spot I didn't even notice til now (not sure how I missed it, but I did). How do I get her to go through the night without pooping? Is she going to be confused now because I praised her for holding it all night when in fact she was pooping in there all along? She's doing really good otherwise for being trained, I have to watch for her signs that she needs to go out, but she almost always lets me know.
